Логи вэб сервера смотрите.
Первым делом обновить движок, после софт, ядро, мир сервера.
Проверить антивирусом весь сервер (желательно двумя разными хотя бы сайты).
Либо нанять админа который обвит софт,ядро сервера, а прогер обновит движок.
То что вы предоставили не о чем не говорит,
Думаю на яндекс делигировать домен будит лучше!
Хмм, лучше наймите админа для настройке всего этого хозяйства, за 1200-1600 рублей думаю возьмутся настроить вэб сервер.
После настройке админом вэб сервера, мониторьте его.
Это мое мнение.

Попробуйте так.
# /etc/init.d/mysqld stop
# mysqld_safe --skip-grant-tables &
# mysql_upgrade
# /etc/init.d/mysqld start
Что за память?
Почему то по умолчанию только 2 сата диска 1Т и все. больше выбора нет.
Оперативки тоже максимум 64гига.
